Just amazing Protein Cookie Cups with a protein chocolate filling – but still sugar free! Protein packed cookie dough cups are made with simple ingredients, are gluten free and easily Vegan too.

Oh now that I mentioned it, maybe that should be on my list as well.
Either way, these cookie cups were so macro friendly, I actually ate 2 at a time and had no regrets whatsoever!
Ingredients for Protein Cookie Cups
These high protein cookie cups are made with a few healthy ingredients and have no oil or butter.
- Oat Flour – You can make your own by blending rolled oats in a high speed blender
- Protein Powder for high protein cookie recipe, and also replace the sweetener.

- An Egg, at room temperature
- Creamy, Runny Peanut Butter
- Baking Powder
And for chocolate filling cookie cups
For an extra high protein dessert, I filled the cookie cups with a protein chocolate filling sauce.
- Chocolate Protein Powder – this is what replaces the sugar here. I used ProteinWorld Whey; The ProteinWorld Slender Blend another great option. Code HAYLSKITCHEN gets you a discount on both.
A third alternative would be Quest. - Unsweetened Cocoa Powder or Cacao Powder
- Water
- A bit of Coconut Oil
Tips for Protein Packed Cookie Dough Cups
- Use room temperature Egg
Leave it out for a bit if its from the fridge; This is so that the peanut butter does not clump.
- Creamy Peanut Butter, not crunchy
So that it mixes in smoothly with the rest of the protein cookie dough.
- Don’t over-mix the cookie dough!
Make sure you gently fold the dry mix into the wet to combine them into a dough.
If you over-mix it, the the protein powder – will make it tough, dense and gummy.
- Let the cups cool completely before filling
Or the filling will get too melty and also ruin the cookie.
For the protein chocolate filling:
- Use melted coconut oil so that it mixes well with the remaining ingredients.
- Room temperature water to prevent coconut oil from forming lumps.
Make Ahead and Store Chocolate Filled Cookie Cups
Store these easy homemade protein cookie dough muffin cups in the fridge for about 5 days, and enjoy them as a make-ahead high protein dessert, snack or post workout meal.
To store in the freezer, let each cooke cup freeze individually (place on parchment-lined baking pan in freezer), then wrap each cup in plastic wrap and stash them in freezer-safe zipper bags. They should keep 2-3 months.
Alternative Ingredients for Ingredients for Healthy Cookie Cups
- Oat flour: Use gluten free baking flour, all purpose flour or whole wheat pastry flour with the same amount by weight, not cups.
- Vanilla Protein Powder: Chocolate or any other flavor
- 1:1 Zero Calorie Sugar Replacement: Regular confectioners sugar or coconut sugar (this won’t be sugar free though)
- Peanut Butter: Almond butter, cashew butter or any nut or seed butter
- Protein Powder – Lakanto 1:1 Zero Calorie Monkfruit sweetener to keep it sugar free. (code HAYLSKITCHEN gets you a discount).
Vegan
To make vegan protein cookie cups, you can try to replace the egg with a flax egg: 1 Tbsp flaxseed meal + 3 Tbsp Water let rest 10 minutes.

Topping Ideas for Protein Powder Cookie Dough Cups
I went for just a basic chocolate filling protein cookie cup recipe, but you can add in any mix ins of your choice! Here’s some options that go well:
Mini Chocolate Chips or chopped Chocolate into the cookie (I recommend using a sugar free one; Lakanto is my go-to brand; The code HAYLSKITCHEN gets you a discount)
For the toppings:
- Sea salt
- Chopped Nuts and Seeds – almond, walnuts or peanuts would be a good!
- Berries – Maybe blueberries or strawberries
- Dried Fruit – Cranberries maybe?

Protein Cookie Cups – Protein Chocolate filled, Sugar free!
Ingredients
- ⅔ cup Oat Flour, 60g, see post for subs
- ¼ cup Vanilla Protein Powder, 22g
- 2 tsp Zero Calorie 1:1 Sugar Replacement, 8g
- 1 tsp Baking Powder
- 1 Egg, room temperature
- 2 Tbsp Creamy Peanut Butter, 32g
Filling:
- ¼ cup Chocolate Protein Powder, 22g
- 3 Tbsp Unsweetened Cocoa Powder, or Cacao Powder, 15g
- 5 Tbsp Water
- ½ tsp Melted Coconut Oil
Instructions
- Preheat oven to 350°F, and grease 6-cup muffin pan with oil spray (or use parchment paper/cupcake liners).
- In a bowl, combine dry ingredients – oat flour, protein powder, zero calorie sugar replacement and baking powder.
- In a large bowl, whisk egg and peanut butter.
- Add dry mix to wet and mix to form cookie dough.
- Divide dough into 6 parts, roll into balls, and flatten into discs.Place into muffin cups and lightly press down and along the sides to form a cup shape.
- Place muffin tray in freezer for 8-10 minutes to chill.
- Bake for 12 minutes until cooked.
- Let cool for about 5 minutes, remove from pan, and allow to cool completely.
Filling:
- In a large bowl, combine all the ingredients – chocolate protein powder, cocoa powder, water and coconut oil.
- Whisk or stir with a spoon until uniform. Add some more water for a thinner consistency.
- Divide chocolate filling among cookie cups, and add toppings of choice.
- Optionally, place in freezer for 20 minutes for filling to harden.
