Ingredients for Protein Whoopie Pies
These protein whoppie pies are made with a healthy ingredients, have no eggs, no oil, no sugar either!
- Chocolate Protein Powder needed for high protein brownie and also replaces most of the ‘sugar’. I used whey-casein Chocolate Donut flavor from HTLT Supps.
Quest Nutrition would be another option. - Black Cocoa or regular unsweetened cocoa
- Whole Wheat Pastry Flour – or a regular all purpose flour
- 1:1 Zero Calorie Sugar Substitute – I use Lakanto, to keep this recipe sugar free; (code HAYLSKITCHEN for a discount here too)
- Non-fat Greek Yogurt contributes to the oil-free part of these high protein brownies since it adds the moisture, and also extra protein
- Almond Milk or regular milk
- Baking Soda
- Vanilla Extract
- Runny Almond Butter or Cashew Butter (no butter or oil to keep this recipe low fat)
And for the Healthier Whoopie Pie Filling:
This recipe makes a healthier whoopie pie without marshmallow fluff, and uses cream cheese and yogurt instead.
- Reduced Fat Cream Cheese
- Non-fat Greek Yogurt
- Vanilla Protein Powder; This is the source of sweetness in the protein cream for this layered dessert. No added sugar in this recipe. Quest or HTLT Supps again here.
- A bit of Unsweetened Almond Milk
Tips for Perfect Protein Powder Whoopie Pies
These whoopie pies made with protein powder are rich and tasty and actually very easy to make!
- Use room temperature milk and yogurt;
This is so the wet ingredients and dry ingredients of the batter can mix well.
- Use Runny Almond or Cashew also so that it mixes well into the batter
- Don’t over-mix the batter!
Make sure you gently fold the dry mix into the wet to combine them.
If you over-mix it, the protein powder will make the cakey cookie part tough, dense and gummy.
- Taste the batter and see if you need some extra sweetener. I’d recommend using stevia powder to maintain the consistency of the batter and have sugar free and healthy whoopie pies.
- Don’t over-bake the cake or they might get tough; Remove when the tester/knife comes out clean.
Tips for that filling:
- Use softened cream cheese so everything mixes well.
- Mix well so that you get a smooth mixture, and add as much milk as needed.
How to store Homemade Whoopie Pies?
This high protein homemade whoopie pie keeps well for a meal prep dessert or post workout snack.
Keep them out at room temperature for up to 3 hours only.
Store protein powder whoopie pies in an airtight container in the fridge for a week.
To freeze healthy whoopie pies, individually wrap in plastic wrap and place in freezer-safe zipper bags or air tight container; They should keep for 2-3 months.
Alternatives for Healthy Whoopie Pies
For the perfect healthy low calorie whoppie pies, I used protein powder and monkfruit to sweeten, and I would highly suggest using the ingredients recommended.
I do have some alternatives you can try. I haven’t testing them all, so I can’t say how the recipe might turn out.
- Whole Wheat Pastry Flour: All purpose flour or 1:1 Gluten Free Baking Flour, in the same amount by weight not cups.
- Greek Yogurt: Coconut Yogurt
- Almond Milk: Any other milk
- 1:1 Zero Calorie Sugar Replacement: Regular confectioners sugar or coconut sugar (this won’t be sugar free though, and also higher in calories)
- Almond Butter: Cashew Butter, Tahini or any nut or seed butter
- Reduced Fat Cream Cheese: Regular cream cheese or dairy-free cream cheese

Protein Whoopie Pies
Ingredients
- ½ cup Chocolate Protein Powder, Whey-Casein, 45g
- ½ cup Black Cocoa Powder, or Cacao Powder, 40g
- ½ cup Whole Wheat Pastry Flour, 60g, see post for subs
- 4 Tbsp Zero Calorie 1:1 Sugar Replacement, 48g
- ½ tsp Baking Soda
- 1 cup Non-fat Greek Yogurt, 225g
- ⅓ cup Unsweetened Almond Milk, 80ml
- 1 tsp Vanilla Extract
- 2 Tbsp + 2 tsp Almond or Cashew Butter, 42g, see post for subs
Filling:
- 3 oz Reduced Fat Cream Cheese, 84g
- ½ cup Non-fat Greek Yogurt, 112g
- ⅔ cup Whey-Casein Vanilla Protein Powder, 60g
- 2 Tbsp Unsweetened Almond Milk, 30ml
Instructions
- Preheat oven to 350°F and line a baking pan with parchment paper.
- In a bowl, whisk flour, chocolate protein powder, cocoa powder, zero calorie sugar replacement and baking soda.
- In a large bowl, whisk together Greek yogurt, almond milk and vanilla.
- Add dry mix to wet, and gently fold until just combined.
- DO NOT OVER-MIX or protein powder will make the brownie dense.
- Add in almond butter/cashew butter and fold.
- Batter should be thick.
- Cover bowl and place in fridge for 15 mins to chill.
- Scoop out about 2 Tbsp of batter onto pan, and shape into rough dome.
- Repeat with remaining batter, leaving about 2” gap between each. You should have about 20 portions.
- Bake for 12-15 minutes.
Assemble:
- Let cookie-cake cool completely or the filling will melt.
- In a bowl, whisk softened cream cheese, greek yogurt, protein powder and milk until smooth.
- Scoop about 1-2 Tbsp onto base of one cookie, spread, and cover with another.
- Repeat until all whoopie pies are assembled.
