Surprise Chocolate Stuffed Churro Protein Muffins like fresh soft churros and dipping sauce in one! These healthy cinnamon sugar protein muffins are sweetened with protein powder and use sugar free chocolate and cinnamon-’sugar’ topping!
Jump to RecipeI’d been wanting to do something like molten lava protein muffins for a while, and then this churro concept came up, so I just put them both together.
A really beautiful combination here because that cinnamon sugar and chocolate really go well together. I definitely had a hard time stopping at even 2 of these churro muffins!
Ingredients for these Churro Protein Muffins
These chocolate stuffed churro protein muffins are made with nutritious ingredients like whole wheat flour, protein powder and non-fat greek yogurt, and has no oil and no butter.
For the wet ingredients:
- Unsweetened Applesauce
- Non-fat Greek Yogurt a high protein low fat churro muffin.
- Almond Milk
- Eggs
Then there’s the dry ingredients:
- Whole Wheat Pastry Flour
- Unflavored Protein Powder to replace some of the flour (and carbs) in the recipe for a slightly lower carb high protein churro muffin. I used a whey-caesin blend from Quest Nutrition.
- Vanilla Protein Powder; This is the source of protein and sweetness in the protein powder churro muffin since there’s no added sugar in this recipe. Quest again here.
- Coconut Flour
- Cinnamon
- Baking Powder

How to put Chocolate Filling in Protein Powder Churro Muffins
These chocolate stuffed protein muffins are actually really easy to put together!
- Divide half the batter into muffin cavities (all 14 muffins)
- Place chocolate chips in the center
- Fill rest of the muffin batter to cover
That’s it.
Tips for this Cinnamon Sugar Protein Muffin Recipe
This cinnamon sugar protein muffin recipe is really easy to make like the Starbucks ones, but here’s some pointers to get it right.
- Grease the muffin pan cavities (and liners if using) if they aren’t silicon.
This will allow the protein powder muffins to come off easily.
- Use room temperature applesauce, milk and yogurt;
This is so the wet ingredients and dry ingredients can mix well.
- Don’t over-mix the batter!
Make sure you gently fold the dry mix into the wet to combine them.
If you over-mix it, the protein powder will make the churro muffins, dense and gummy.
- Taste the batter and see if you need some extra sweetener. I’d recommend using stevia powder to maintain the consistency of the batter and have sugar free cinnamon sugar recipe.
- Make sure batter is thick, and not too pourable.
- Use metled butter for the topping or the cinnamon sugar won’t stick on top.
For the perfect bakery style Protein Powder Churro Muffin recipe:
- Bake for 5 minutes at 400°F then lower the heat to 350°F to and continue to bake for another 13minutes (the total time should be about 18-20 minutes, until a tester inserted into the center comes out dry).
That initial hot air makes the tops rise, and then the lower temperature lets the muffins continue to cook on the inside.
Can you store these Cinnamon Protein Muffins?
This moist and tender protein packed cinnamon muffin recipe keeps really well and is great for a meal prep snack, breakfast or post-workout treat.
You can keep the protein powder cinnamon sugar muffins out at room temperature for about 3 days in an airtight container.
For longer, keep high protein cinnamon muffins in the fridge for about a week – use an airtight container again.
To freeze the healthy churro muffins, wrap each muffin in plastic wrap, and place them in a freezer-safe zipper bag; They keep about 2-3 months.
Alternatives for Healthy Churro Muffins
For the perfect low fat but moist healthy churro muffins, I would highly suggest using the ingredients and brands I recommended; I do have some alternatives you can try though.
I haven’t testing them all, so I can’t say how your muffins might turn out.
- Whole Wheat Pastry Flour: Use All purpose flour or 1:1 Gluten Free Baking Flour (for a gluten free protein pumpkin muffin), with the same amount by weight not cups.
- Unflavored Protein Powder: More flour, but also reduce the milk to about 3½ Tbsp.
- Greek Yogurt: Coconut Yogurt
- Almond Milk: Any other milk
- Golden Monkfruit Sweetener: Regular Brown or Coconut Sugar (this recipe won’t be sugar-free though)
- Butter: Dairy Free Butter

Ingredients
- 1¼ cup Unsweetened Applesauce, 300g
- ½ cup Non-fat Greek Yogurt, about 112g, Room temperature
- 6 Tbsp Unsweetened Almond Milk, 90ml
- 2 Eggs, Room Temperature
- 1¼ cup Whole Wheat Pastry Flour, 150g
- ½ cup Vanilla Protein Powder, 45g, Whey-caesin
- ⅓ cup Unflavored Protein Powder, 30g, Whey-caesin, see notes for sub
- 2 Tbsp Coconut Flour, 14g
- 2 tsp Cinnamon
- 1 Tbsp Baking Powder
Filling:
- ¼ cup Lakanto Chocolate Chips, 56g
Assembling:
- 2 tsp Melted Butter
- 3 Tbsp Lakanto Golden Sweetener
- 1 tsp Cinnamon
Instructions
- Preheat oven to 400°F, line 14 cups of a muffin pan with cupcake liners, and lightly spray insides with cooking spray (or use non-stick pan).
- In a large bowl, whisk together applesauce, yogurt, almond milk and eggs.
- In another bowl, whisk whole wheat pastry flour, vanilla protein powder, unflavored protein powder, cinnamon and baking powder.
- Add dry mix to wet, and gently fold until combined. DO NOT OVER-MIX or protein powder and gluten will from wheat flour will make the muffins dense.
- Divide half the batter among muffin cups.Place chocolate chips in middle, cover with remaining half batter.
Bake & Assemble:
- Bake for 5 minutes, then reduce temperature to 350°F (leaving muffins in oven) and bake another 13 minutes (total time 18-20 min).A toothpick inserted should come out dry.
- Cool for 5 minutes, then remove from pan.
- In a small shallow bowl, combine Lakanto sweetener and cinnamon.
- Lightly dip muffin top in melted butter, then in cinnamon ‘sugar’ mixture, and place on cooling rack.Repeat with all.

My tiny Texan heart is so thankful for this recipe. Low cal churro with chocolate inside? Amazing!! They are light, super fluffy, and have a great cinnamon sugar crunch on top. Heaven.
I used Lily’s chocolate chips since that’s all I can get where I live, and while they did get soft, they didn’t completely melt inside. I’m wondering if I should have left the temperature higher for longer before lowering so they did? Either way, still absolutely delish and will 1000% make again.
