Ingredients for this Low Calorie Chocolate Protein Muffins
This low calorie chocolate protein muffin is made with nutritious ingredients like whole wheat flour, protein powder and non-fat greek yogurt, and has no oil and no butter either; A lot of applesauce to give that moisture to these protein muffins, but keep them low fat too.
- Whole Wheat Pastry Flour for that lightness of the all-purpose flour, but with the nutritious benefits of whole grains
- Chocolate Protein Powder needed for high protein brownie and also replaces most of the ‘sugar’. I used whey-caesin Chocolate Milkshake protein powder from Quest Nutrition.
- Unflavored Protein Powder to replace some of the flour (and carbs) in the recipe for a slightly lower carb high protein cranberry muffin. I used a whey-caesin blend from Quest Nutrition.
- Unsweetened Cocoa Powder, or Raw Cacao Powder (HAYLSKITCHEN.15OFF to save on Kiva Cacao)
- Coconut Flour
- Baking Powder
- Unsweetened Almond Milk
- Unsweetened Applesauce
- Non-fat Greek Yogurt
- Eggs
Tips for this Low Calorie Chocolate Muffin with Protein Powder
This low calorie protein powder chocolate muffin recipe is really easy to make, but here’s some pointers to get it right.
- Grease the muffin pan liners if they aren’t silicon.
This will allow the protein powder muffins to come off easily.
- Use slightly room temperature applesauce, milk, yogurt and eggs;
This is so the wet ingredients and dry ingredients can mix well.
- Don’t over-mix the batter!
Make sure you gently fold the dry mix into the wet to combine them.
If you over-mix it, the protein powder will make the chocolate muffins dense and gummy.
- Taste the batter and see if you need some extra sweetener. I’d recommend using stevia powder to maintain the consistency of the batter and have sugar free chocolate muffin recipe.
- Make sure batter is thick, and not pourable.

A little trick for that rise like those bakery muffins – it’s actually super easy for these chocolate muffins.
- Bake for 5 minutes at 400°F then lower the heat to 350°F to and continue to bake for another 13-15 minutes (the total time should be about 18-20 minutes, until a tester inserted into the center comes out dry).
That initial hot air makes the tops rise, and then the lower temperature lets the muffins continue to cook on the inside.
Can you store these Low Calorie Protein Muffins?
This moist and tender protein packed chocolate muffin recipe keeps really well and is great for a meal prep snack, breakfast or post-workout treat.
You can keep the low calorie protein powder chocolate muffins out at room temperature for about 3 days in an airtight container.
For longer, keep healthy chocolate protein muffins in the fridge for about a week – use an airtight container again.
To freeze the healthy chocolate muffins, wrap each muffin in plastic wrap, and place them in a freezer-safe zipper bag; They keep about 2-3 months.
Alternatives for Healthy Low Calorie Chocolate Muffins with Applesauce
For the perfect healthy low calorie chocolate muffins – and low fat -, I would highly suggest using the ingredients and brands I recommended; I do have some alternatives you can try though.
I haven’t testing them all, so I can’t say how your muffins might turn out.
- Whole Wheat Pastry Flour: Use All purpose flour or 1:1 Gluten Free Baking Flour (for a gluten free protein pumpkin muffin), with the same amount by weight not cups.
- Unflavored Protein Powder: More flour (same quantity), but also reduce the milk to about 6 Tbsp.
- Coconut Flour: About ⅔ cup Oat flour (I haven’t tried this yet though)
- Greek Yogurt: Coconut Yogurt
- Applesauce: Mashed Banana or Pumpkin Puree
- Almond Milk: Any other milk; Regular, light or low fat work too

Ingredients
- ¾ cup Whole Wheat Pastry Flour, 90g
- ½ cup Chocolate Protein Powder, 45g, Whey-caesin
- ⅓ cup Unflavored Protein Powder, 30g, Whey-caesin, see notes for sub
- ⅓ cup Unsweetened Cocoa Powder, 27g
- 6 Tbsp Coconut Flour, 42g
- 1 Tbsp Baking Powder
- 1¼ cup Unsweetened Applesauce, 300g
- ½ cup Unsweetened Almond Milk, 120ml
- ⅓ cup Non-fat Greek Yogurt, about 75g, Room temperature
- 2 Eggs, Room Temperature
Instructions
- Preheat oven to 400°F, line 12 cups of a muffin pan with cupcake liners, and lightly spray insides with cooking spray (or use non-stick pan).
- In a bowl, whisk whole wheat pastry flour, chocolate protein powder, unflavored protein powder, cocoa powder, coconut flour and baking powder.
- In another large bowl, whisk together applesauce, milk, yogurt and eggs.
- Add dry mix to wet, and gently fold until combined.DO NOT OVER-MIX or protein powder and gluten from wheat flour will make the muffins dense.
- Divide the batter among muffin cups, filling about ¾ way to the top.Smoothen top with back of spoon.
- Bake for 5 minutes, then reduce temperature to 350°F (leaving muffins in oven) and bake another 13-15 minutes (total time 28-20 min).A toothpick inserted into muffins should come out dry.
- Cool for 5 minutes, then remove from pan. Transfer to a wire rack to cool completely, about 15 minutes, and enjoy.
